I just select the layer that I want to fade (usually its the only layer in the image), select the gradient tool with mode:normal, opacity:100, gradient:FG to Transparent, shape:linear, repeat:none and drag a line from one end of the image to another. I have been able to work around this by moving the first shape, grouping, and then making a bitmap copy. Ive been using the gradient tool to horizontally fade some images to transparent in Gimp v2.8.14. And this is happening in any shape I have previously created and am now editing. I click on the gradient tool, and the line with the square and circle that lets me adjust the shading displays on the screen in the original location instead of in the shape. When I move the second shape on top of the first, the shading in the shape disappears and it is fully filled again. Line them up, group them and and Ta Da - a shaded object. I duplicate that shape, change the color, add the gradient for highlight or shading and then put the shape with the gradient on top of the original object - on the same layer.
